The Whirlpool The Whirlpool is a great translation site that started off great and is still going strong. Frequently updated. Probably the most reliable and consistent translation news site out there.
RPGd Older than the the Whirlpool, RPGd was much once more up to date than it is now. Recently, they've been updated more often, but the archives are still out of date.
Confederated Translation Company The CTC is a large conglomeration of separate translation groups, definitely worth a look.

Emulation Links pertaining to the actual emulation of game systems and related topics. No ROM site links.
Zophar's Domain It died. Still has a large stock of game music, save states for different systems, cheat files, etc.
Snake Eyes Gaming Corp. Also covers translations, but updates mainly about emulation news.
Emulation Camp Good place for emulation news.

Romhacking & Translation help Links to sites where you can find documents, help, and news related to the technical side of fan translations.
Romhacking.org Probably the best source for new files pertaining to romhacking, this site is the direct decendant of romhacking.com, a resource which unfortunately went belly up after a short existence. However, out of that came this site, which is just as useful and a lot more stable. Ok, Forget what I said about it being a lot more stable. The site is currently down, though there are efforts to bring it back (again).
The Stardust ROM Hacking Academy An effort to train new romhackers while working on real projects. Looks interesting. (Note: copy and paste the URL to get there)
