Clock Timing

The biggest difference between BS Zelda and Legend of Zelda (aside from the rearranged world/Dungeons) is the introduction of the clock. When played via the Satellaview, players could only play for about an hour or so per pair of Triforce pieces, hence the clock. Most patches have alleviated this "problem" however.
In addition, at certain points in the clock, special things happen, hence this section. The effects that occur are totally different depending on how many Triforce Pieces you have. When you collect each pair of Triforce Pieces, the clock automatically moves onto the next hour. Also, if you're playing on a patch that won't freeze after an hour, the clock will go onto the next hour on its own. The hour of the clock doesn't matter, only the minutes.
When it says that it's raining in Hyrule, that means the overworld is experiencing a thunderstorm. During this time, all Octoroks are replaced by Red Darknuts, and enemies in dungeons are halved.
You can even exploit this system to your advantage. For instance, if you collect your second Triforce Piece in a pair while you still have a special effect (like infinite Bombs), that effect will carry over, allowing you to keep it for much longer than you should.

18 Immediate All monsters on screen die (except bosses).
20 Start Heart container appears near Dungeon 6.
28 End Heart container appears near Dungeon 6.
33 Immediate Single fairy appears.
35 Start All monsters on screen give Fairies and Blue Rupees.
38 Immediate All monsters on screen die (except bosses).
40 End All monsters on screen give Fairies and Blue Rupees.
43 Immediate All monsters on screen freeze.
45 Start Infinite Bombs.
53 End Infinite Bombs.

2-3 Triforce Collected

At this point, the Shop in screen E-7 changes its wares so you can buy the Blue Candle.

12 Immediate Single Fairy appears.
19 Immediate All monsters on screen die (except bosses).
25 Immediate All monsters on screen freeze.
30 Start Blue Candle turns into Red Candle.
33 Immediate All monsters on screen die (except bosses).
35 Immediate Single Fairy appears.
38 End Blue Candle turns into Red Candle.
47 Immediate All monsters on screen freeze.

4-5 Triforce Collected

At this point, the Tornados in screen A-5 and the Whirlpool in screen H-4 disappear.

0 End Rainstorm in Hyrule.
10 Start Blue Water of Life for 10 Rupees by Dungeon 5.
14 Immediate All monsters on screen die (except bosses).
20 Start Infinite Bombs.
25 Immediate All monsters on screen die (except bosses).
27 Immediate All monsters on screen freeze.
28 End Infinite Bombs.
30 Start Death Mountain boulders stop falling.
32 Start Heart Containers at 16 temporarily.
34 End Blue Water of Life for 10 Rupees by Dungeon 5.
35 Start Ocarina square by Dungeon 6 appears.
37 Immediate Single fairy appears.
39 Immediate Single fairy appears.
42 End Heart Containers at 16 temporarily.
45 Start Boomerang turns into Super Boomerang.
48 Immediate All monsters on screen freeze.
50 End Death Mountain boulders stop falling.
50 Start Rainstorm in Hyrule.
55 End Boomerang turns into Super Boomerang.

6-8 Triforce Collected

At this point the Ocarina square by Dungeon 6 remains regardless of the clock.

0 End Dungeon 9 active.
0 End Have Super Boomerang, Infinite Bombs, Infinite Arrows, and Energy Sword.
0 End Whistle plays when near hidden cave.
8 End Rainstorm in Hyrule.
8 Start Armos are active.
10 Start Shops sell everything at half price.
19 Immediate All monsters on screen die (except bosses).
20 End Shops sell everything at half price.
25 Start Magic Sword and Red Ring appear.
35 End Magic Sword and Red Ring appear.
35 Start Whistle plays when near hidden cave.
40 Start Have Super Boomerang, Infinite Bombs, Infinite Arrows and Energy Sword.
45 Start Rainstorm in Hyrule.
45 Start Dungeon 9 active.
45 End Armos are active.
